Abstract : Standard models of amino-acid replacement in proteins are based on Markovian rate matrices. I will review recent efforts to improve these models by (1) enhancing rate matrix estimation from large alignment databases, (2) combining several models (matrices) to account for solvent exposition and secondary structure, (3) designing site-specific models to describe biochemical constraints acting on amino-acid substitutions.
